I assume i have just not figured this out yet:

How do you set the axes range on the 2D scatter plot?

Also, is it possible to have the plot update automatically to only the visible molecules (as an option)?

Regarding the scaling, assuming you have a 2D plot, the triangle-shaped handle
in the top right-hand corner allows you to select what category will be used
as abscissa, and what as oridnate. And just below each category, you have the
sliders adjust each scale

index.php?t=getfile&id=121&private=0

You might use similar sliders as filter criterion, too.

I'm sorry, but do not have an answer to your second question.

Second question: Automatic view updating of the range, i.e. zooming in, when the visible range get smaller, is not possible. The only possible automatic adaption is during view splitting: If a view is splitted into multiple categories and if all markers within one category are hidden, then one may choose that these empty sub-views disappear automatically from the set of shown sub-views.
