Is it possible to change the color scheme on of the atoms in the molecules -- in particular, I would like to simply have all the atoms in black.

With the present version (06.05.04/April 2026), the answer appears to be negative.

How to proceed: right hand mouse click on an atom to open a pull down menu, where molecule color opens a dialog, including some preset colors.  If the default color of an atom is not already the one / close enough to the one user defined, you are almost out of luck.  The best approach (to be read as: most reliable) is a double click with the left hand mouse button to render all molecule cyan (and then, if wanted, while keeping the right hand mouse button pressed, to move the molecule) until double click (again left hand mouse button) deselects the molecule.

At least these are my observations with multiple instances of Linux Debian 13/14 and Windows 11 on multiple computers.  Maybe it is the same situation on a Macintosh.

A bypass can be Jmol, where when the molecule file is read, the selection can extend over the whole molecule (`select all;`) followed by an instruction about the color of interest (e.g., `color blue`, or `color black`, etc on the program's console) with the advantage these changes can be stored in a script for another use.
