Can I turn off the red box that indicates a molecules is selected?

the only way to unchoose the reference row is to click into the empty space within a graphical view.

Cool.

If I select a point in the 2D graph (and it now has the red circle around it) is there a way to have it go to that corresponding row in the table?

Yes, you may scroll the table to the reference row by clicking the top left button in the table view (the one with the red ractangle and the arrow pointing downwards.
